This is completely reasonable behavior, but it should be described near the Project will not be listed on home page option.
Please either rename the option to Project will not be listed on home page and cannot be pinned or add the information to help.

I don't know whether it makes sense to complicate the description near the checkbox; who is interested in pinning projects which are not on homepage?
Edit: I should reverse the question, who is interested in "hiding" the proect, and later pin that? I simply think that we can warn user in the "pinning" form that we don't list projects which are hidden from the homepage list, but I wouldn't complicate the checkbox with every related feature.
