The whole directory is indexed so the problem is not huge, but if you add a desktop application entry from the filemanager or Terminal and then add it through the KDE GUI, it gets duplicated as the GUI-created ones land in the "ons" subdirectory.

No reponse from KDE devs for now.

simply copying and overwriting everything from there to the main folder will probably be too much of a dirty solution for you to implement.

Please give us the url of your upstream bug report.

I havent posted that yet on the KDE bug tracker. In general I am not sure where which bugs belong to, here are the bugs caused by KDE integration, and everything else is only KDEs "fault" ?

I wasnt sure if the /ons Folder is something related to Fedora
